When a regular application needs your attention, its icon will start flashing, and the taskbar will intentionally remain visible until you take action. An example is when you have a whatsapp notification. For such cases, click on the icon and address the issue or remove the icon from the taskbar. Scroll down and disable show badges on taskbar, this will remove badges from the icons. If the notification still popup in full screen mode won't go back to hiding, then you should try to restart windows explorer.

You can stop Windows Live Messenger from starting when you log in by holding the Start key and pressing "R" then typing "msconfig" without quotes. After that click on the "Startup" tab and scroll down to "Windows Live Messenger" under the Startup Item column and uncheck it's box, close msconfig and restart.
