It is a bit more user-friendly than Primer3 itself, with each primer parameter separated onto multiple tabs. You then get the option to tweak the desired primer parameters.
These parameters are not as in-depth as other primer design interfaces but may suffice for certain primers. PerlPrimer is an open-source GUI program that is free to download.
You have the ability to design primers for standard and qPCR. The application is very simplistic and is very easy to use. OLIGO is another primer design software that is free to download. It is nice and simple to use with minimal primer parameters to set. You have more flexibility, compared to their Real-time PCR TaqMan Primer Design interface, in setting a plethora of primer parameters by using their advanced tab.
AutoPrime is specific for qPCR applications that want to measure eukaryotic gene expression. The platform is based on Primer3, and puts a lot of emphasis on amplifying cDNA, therefore only primers spanning exon-exon boundaries and those separated by an intron will be generated.
Whether you're beginning your first investigation or a seasoned expert in assay design, the RTD software will propose probes with robust signaling and primers with efficient amplification. Once your assays are designed, you can immediately order your probes and primers online without any copying, pasting or emailing. New to RealTimeDesign software? When you are working with human, mouse, or rat targets: IDT has already designed qPCR assays across these transcriptomes. We use a sophisticated design engine that screens these sequences for the best possible assays and eliminates the need for you to design and analyze primer and probe sequences.
This tool provides the most flexibility in customizing assay designs for amplification of any nucleic acid sequence. One of the most frequently used IDT programs, the PrimerQuest Tool is powerful because its design engine incorporates calculations from our cutting-edge thermodynamics research, and because it allows you to customize approximately 45 different parameters, ranging from primer, probe, or amplicon criteria to target regions.
The PrimerQuest Tool can perform batch analyses with up to 50 sequences that are each longer than 80 bases. You have 3 options for submitting your target sequence s :. The PrimerQuest Tool offers 4 design options that are based on algorithms specific for common experimental setups Figure 1. By default, your results return the 5 best primer or assay designs.
